 Is there any way of setting the height of the header margin? Similarly can the same be done for footers? Please explain how to do this using MigraDoc if need be, even just pointing me in the right direction to which properties and methods would really help me a great deal.

Every MigraDoc section has a PageSetup object where you specify margins, header and footer position and other details.
You can use Document.LastSection to get the section from the document object.
